Cherokee Confederate troops, in the 1860s as part of the Indian cavalry carried battle flags adapted from the first Confederate Flag. The most famous of these is the Cherokee Braves Flag, which was captured at the Battle of Locust Grove. It consists of the original Stars and Bars, with five red stars in the center of the white stars. These red stars represented the Five Civilized Tribes, who were aligned with the Confederacy. The center red star represented the Cherokee Nation.

Confederate Army of Trans Mississippi Missouri battle flag

Often called the "Sterling Price Flag". These flags were originally made by New Orleans ladies. The Army of Trans Mississippi regiments from Missouri were apart from their state of Missouri. At the surrender of Vicksburg most of these flags were surrendered. Over 60,000 men from Missouri fought under this flag.

General Earl Van Dorn designed this flag that was used during the battle of Elkhorn Tavern. Also flown east of the Mississippi upon the arrival of the Army of Trans Mississippi at Corinth after the battle of Shiloh.
